I am not sure what I did that was different than what you did. Perhaps your problem is a result of the bug I found.

This is all on my HD 8.
I downloaded all my books again to internal storage.
I deleted the folder used previously from the external SD.
I used CC to create a folder on external SD and moved my azw3 and mobi books there.
I tried to delete the azw3 book using CC but got an error. The error flashes up and goes away so quickly that I can't read it. I only have one azw3 book.
I deleted a mobi book successfully. This book was by an author that had multiple books - maybe the azw3 failed when it tried to delete the folder?
I connected to the cloud and tried to download the mobi I just deleted from CC and it failed.
