Let the Kobo desktop finish updating your library and so forth. Before you eject your ereader, go into the .kobo directory and delete the firmware upgrade files. These should be KoboRoot.tgz, manifest.md5sum and a directory named upgrade. If you are planning on installing a different firwmware version from the automatic one, copy the files from that firmware's zip archive into the .kobo directory. You can now eject your ereader.

Note that you will need to do this each time you use the Kobo desktop.
