The problem is that the firmware is faithfully rendering and acting on what is in the book. If the author/creator decided that a tiny little superscript number was what was needed for the footnote, who is Kobo to override that?
That's said with my devils advocate hat firmly on my head. But, it is an issue. Anything that Kobo does, will affect how the book looks and works. For example, if the book has three footnote links together after a word, how can you expand the link of any of them without affecting the others?

As the RMSDK epub renderer doesn't do popup foot/end-notes, that doesn't matter. The best solution at the moment is to convert to kepub and read that if there are lots of footnotes.
