Hmm, the latest update (4.16.1, just bug fixes) made me re-register and re-download stuff. Never had that happen before. I had just recently cleaned up duplicate registrations shown in Manage Your Content and Devices for the Audible app for iPad, but not for the Kindle app. But I have only my memory to go by, perhaps I deleted a registered Kindle app by mistake.
Anyway, not a big deal for me, I only keep a few books at a time on there.
