Now I understood why all my covers and epub inside each folder on every single book were deleted : when I was using Calibre on my tablet I have change the sort list of author by setting it in "key author" and on my computer it was set by author name.
Is "using Calibre on my tablet" a reference to Calibre Companion on an Android tablet? If it is then I wouldn't have thought that changing the order of books in CC would change the content of what's in Dropbox. You might want to raise that in the CC forum.

But that said, the 'golden rule' is :- if you keep your library on a cloud service, ensure you disable syncing when the calibre library manager is running, and I would guess if you're running any Command Line features that update the library.
