Are you managing the collections using calibre? If so, everything will just get recreated as you move the books.

My Kobo Utilities plugin includes a function to get the reading status from the Kobo devices and store them in the calibre library in custom columns. Then, you can restore the status to the Kobo device if you do a factory reset, or a move like you are. The plugin has a lot of other functions as well.
