Did you look at the advanced search at all? Science Fiction and Fantasy are separate categories.

As to how effectively they're separated will depend on how the publisher categorized them. One big problem and it's not Amazon's fault is that publishers tend to tag a book with every possible genre that it could be a part of and then some. I've even seen books from various fiction genre's categorized as non-fiction.
