I generally prefer my Kobo (I like the bigger screen), but overall find it doesn't make a ton of difference for the books I read. In some ways its all in what you get used to.

Both have dictionaries (not sure if one if better than the other, or which has more dictionaries although I think Kindle might). Both have methods for highlighting and note taking. Kobo's have more options if you want more fonts and adjustment of those fonts. Out of the box Kobo's are more easily modified/hackable.
