So I guess that personal information is recorded differently for the two scenarios. Are they recorded in separate files? Where are these files? Can I edit these files?
I haven't checked, but I assume the READER performs in a similar manner.
I am just hoping to understand this a little better.

What you describe sounds exactly like calibre-portable.exe vs ebook-edit.exe
Or perhaps something in your CLI environment is either setting or clearing the relevant environment variable.
(calibre-portable.exe has only one purpose, and that is to invoke calibre.exe after setting that environmnt variable.)
I can promise you, it is beyond all doubt that it doesn't matter how you start the Editor or Viewer. But it does matter whether you overrode the location of the config directory.
