I've had that happen in the past and had a similar situation the other day when purchasing an Android app.

Recent no-rush shipping credits can now be used for apps (shows here under "Software/Video Games") in addition to video rentals, select e-books, etc. I had Amazon Coins I wanted to use for an app purchase, but instead of using Coins, it took payment from my no-rush credits first! I'd been saving no-rush credits for a particular $9.99 e-book and was only 50 cents from my goal, so I was a bit miffed.
