In order to modify the device beyond Amazon's builtin features.

Some people want to run KOReader, an alternative reader which supports EPUB and syncs with KOReader-on-Kobo.
Some people want to manage collections via calibre. (ME!!!)
Some people want to use custom screensavers.

Those are some of the biggest reasons.
I am not personally averse to having a small linux machine in my pocket.
