Annotations are stored in the sidecar files. On older devices it is in the *.(apnx|azw3r|azw3f|mbp1|mbs) files, and on the KT and later, all those files are in the *.sdr folder.
The files must have a filename which matches the filename of the *.mobi or *.azw3

You will have to move them yourself.
