Library structure on PC and on Device

Team,
I've tried to find an answer but was not able to.

Let me explain, I've changed the rule to create the folders from the default one to this one (in the help):
{author_sort}/{series:||/}{series_index:|| - } {title}

as it suites me better to keep my books ordered when there are series.

Now the issue is that if I sync the books BEFORE I search or edit the metadata they are put in a certain folder.
How do I have them been put in the correct folder AFTER I've updated the metadata?

The only way I've found is to delete them from the ebook reader and re upload the book.

But this is bad as I lose the reading position, notes, etc...

Can you help me?
If the function is not there it would be really great to have a function like "re-order books" on the device if the path rule changes or the metadata changes.

The second point (less critical) is on the library structure on the PC.
I cannot change the structure (i.e. add the number and series)?

thank you
M
