Using folders is a stylistic thing.

Sigil enforces folder structure:
Text/
Styles/
Audio/
Misc/

calibre has a tool to auto-sort them.


It doesn't really matter, just make sure to link them properly. Incidentally, EPUB editors track those links and make sure they are correct.
