There is no such option. The annotations are part of the PDF and can only be removed by means of editing the PDF either on your PC (which is more or less easy, depending on your background) or in the usual way (eraser) when you put them onto the DPT-S1. If you don't want to "spoil" the PDF, you can just keep an unannotated copy around.

Black is Blue and Gray is Red. [Edit: Highlights are cyan, if I'm not mistaken]

The DPT-S1 can read conforming PDFs, so if your desktop annotation application produces a conforming PDF (including highlights), the DPT-S1 will be able to display it. In doubt, upload one of your PDFs and I will try.

Nope. There is only hightlight and freehand (plus sticky notes and annotations).
