Some books will have odd markup that the Kindle chokes on, jamming the indexer -- when that happens, you need to find the problem book and remove it (there can be more than one). Reconverting can fix the markup, because calibre performs normalization on the book. Otherwise it will just keep choking on the same book.
By the way, always convert to AZW3, not MOBI. I haven't really heard of this problem happening with AZW3 books, and in general it is a much better format.

I have actually seen something like this happen, when re-sideloading a book that has the same ASIN but a different title/author. For example, when using a calibre metadata plugboard.
If the book is in a collection, the Content Catalog gets freaked out, because the old book name (that no longer exists) is still stored in the collection, but a "new" book with the same unique ID is now floating around.
It becomes a ghost in collections view.
Usually deleting and recreating the collection fixes that, until I learned not to put anything into a collection until AFTER I fixed the metadata in calibre. (I think I was also able to remove just that book using Collections Manager, but not really helpful unless you are jailbroken...)
