I haven't heard that anyone has updated the Tampermonkey/Greasemonkey script. I don't imagine the structure of the download urls have changed, just the page layout. If you knew the url, you could plug the book's isbn in. Unfortunately, I never made note of that url. And I haven't tried to suss it out of that script.
You can download the nook comics with the Nook Windows store app, Nook for Android, Nook for iOS, and Nook tablets. If you need to "future proof" them, you're going to have a challenge though. I think it's possible, just not easy.
FYI, you can't download Amazon comics with Kindle for PC. If you have an E-ink Kindle, you can download them for transfer via USB from the website.
For comics, I prefer Google. You can easily download them from the website, and they are often available in both pdf and epub. (Both of which are "future proof-able.")
