I just (a few months ago) had this same quandry, I ended up with the Paperwhite 3 and am very happy. Even without Jailbreak you can easily manage your collection via Calibre if you dont care about collections and if you do you can use amazons send to kindle service from calibre directly (use dual mobi conversion so they come out as AZW3 on amazons server).
Epub for me would have been nice as files are usually more common and smaller, AZW3 isnt bad though and with the ability to send to the cloud you dont have to store books locally if you dont want to or run out of space.
Recently a Jailbreak (without opening) was announced and currently is being delayed until amazon fixes the exploit so with that you can then manage collections via calibre and a plugin on your JB kindle. No idea when itll be released but hopefully before the end of the year.
Kobo are nice machines, can be organised directly from Calibre with no intervention or hacking and the Glo HD is supposed to be pretty much the same screen quality as the PW3. The H20 is the other machine I considered and it was only price that put me off as amazon offered me a deal as id been a previous kindle owner. H20 has epub, no need to hack, larger screen, and waterproof so is a lovely machine and would still be my prime choice if money wasn't a factor.
Ive no idea on the nooks sorry.
