Is this one series that has another series inside it? Or two series' with a crossover book?

I usually use a #subseries custom column for the former.

For the latter you will want to use an #alt_series custom column, together with a User Category which includes both columns: http://manual.calibre-ebook.com/gui.html#tag-browser
