Calibre with "empty" folders (no ebook file)

My Mac crashed recently so I'm rebuilding my Calibre library (v2.43.0). I have a giant Dropbox folder of all my ebooks (organized by Author - ebook) so I used "Add books from multiple directories--including sub-directories (multiple books per directory)" to load them into the new, empty Calibre library.

About two third of the books loaded properly but the rest only have the jpeg cover and opf metadata file, no mobi or epub. I went back to the original Dropbox folder and the epub (or mobi) would be there. What gives?

I know I can use edit metadata to add the missing file, but I have a couple hundreds missing ones. I don't mind starting over if I can add them all back in but what was I doing wrong the first time?
