Syncing CC will never remove a book from CC or calibre.
If I understand you correctly, you have multiple copies of several books on CC in different formats, and you want to remove all but one format from CC. There are three ways to do this.
- Connect your tab as a wireless device. In calibre, sort by "On Device" so you see all the books with multiple formats together. Pick one of the books in the library view and press the "Delete" button. Tap the "Device" button, uncheck the format you want to keep on CC, then press OK.
- If you don't have a lot of books then it might be easier/faster to delete them all then send the formats you want. You can delete all the books by connecting CC as a wireless device, going to the device view, selecting all, and pressing delete. Alternatively you can delete all the book files on your device with a file manager, then use CC's "Books with missing files" function to clean up CC's database.
- If you aren't in a hurry you can delete the extra formats in CC by going to book details and tapping delete.
