There was a very long thread on this started by me a few months ago, the upshot of which was that, at least on some Windows machines, the long delay on startup was caused by the libraries used by Calibre triggering some kind of scan of Windows system files as they initialised for the first time. The solution was to run the Windows "Disk Cleanup" tool with "Administrator" rights and select the "Windows Update Cleanup" option. This, for me, reduced Calibre's startup time from about a minute and half down to a few seconds.
