Sorry, I'm not sure what you mean. And I don't use KCC or read comics enough to be sure what is happening. I think I would need to see the source book plus know what options you selected.

If you selected your Kobo device in KCC, it is generating a kepub with the double extension ".kepub.epub". If you add this to the Kobo device, it will be treated as a kepub. But, if you add this book to calibre, it will be treated as an epub as calibre only uses the ".epub". Converting this and sending it to the Kobo device will send it as an epub. My guess is that the alignment is handled differently for the two different formats. But, again, I'd need a good test case.
