Ok, so the epub3 markup isn't used by most apps, but this can definitely be done with Amazon books, and I thought I had seen it in kepubs as well. (I could be wrong about the kepubs--the last few books I've read with footnotes have been on my Voyage)

edit to add: I just double-checked on my kobo, and kepubs do this as well. I'm not sure if it's something that is added automatically when the conversion is done or not--the book I checked was originally a Kf8 file from Amazon that had the pop-up footnotes already.
