I don't have this bug at all and have never seen it manifest across any of the households readers.
I think it also depends on the formatting of the first page of the chapter. The first book I saw it with, most chapters was a less than a single screen with the font and size I use. The first chapter that showed this, had one line on the second page. Resizing the font so it all was on one page removed the flashing. The next kepub I read had no extra formatting for the chapter start (the chapter heading was a paragraph with no extra formatting) and no strange flashing. The next one had flashing when there was a sub-heading on the page.

My guess is that something about the first page is "confusing" the layout engine and causing a redraw and the extra flashing is caused by that. I don't know if that is correct, but the extra flashing only seemed to occur on chapter starts pages that had some extra formatting.
