Could it be possible to use a
* to indicate a hyperlink to a footnote/endnote? But if all other text in the book is scrambled, who could guess/know what is the original book though the digits were unscrambled to indicate footnotes/endnotes? If noone can know what is the original book even with the numbers of footnotes/endnotes unscrambled, to me is fair to maintain the original order.
