FYI, you asked me about what kind of file I am trying to bring into the Calibre. The error pops up before I even point-and-shoot to a file. As soon as I click on the "Add Books" icon, the error box pops up. For what it is worth...I use ePub files.

Once I get the error box series once, however, and click my way through it Calibre works Ok. Interestingly if I either cancel out of that "add books", or complete adding a book, the next (and subsequent) times I click all the way through the error boxes once it doesn't happen again. If I exit Calibre and go back in, however, the error comes back.

Do you get the error if you drag and drop books onto the Calibre window, rather than using "Add Books"?
