only on the device, not on the backup.
I make an example here under spoiler tabs again.
Spoiler:

By example I take the firmware file :
kobo-update-3.17.3.zip
it contains:
upgrade (subdir)
KoboRoot.tgz
manifest.md5sum
These are needed once to up or downgrade but never will be a part of any backup.

i can't make it any more clear then this..
