By "does not process them", do you mean the processing screen isn't shown, or is it shown and process other books?

In either case, have you looked on the device when it is connected to make sure the books are there? And what directory are they in? If the directory name starts with a dot (eg ".kobo") the device will not scan that directory and hence will not process any books in them.
