The collection management is done if calibre can connect a book in the library to a book on the device. If calibre puts the book on the device, updates a file to keep the connection. If the book gets on the device in some other way, it uses the title and author to match the book to the library. Hence, if you have a kepub and epub version on the device, when the collection management is done, it does it for both.

The simplest fix is probably to manually move the kepubs from the collections. If there are to many books, you could do it via calibre, but it would mean changing the column used for the collections and connecting a couple of times to get the books were you want them.
