Like you said, deleting FullScreenReading or setting it to false solves the issue.
Looks like I was a bit too hasty in my assessment. Thing is, the above solution seemed to work but it didn't survive sending the device to sleep or turning it off. After I turn it on the weird refresh bar is showing up again.

There are two things going on here, that are connected with eath other.
  1. There's a complete page refresh happening at the beginning of every chapter.
  2. There's a weird side-effect of this refresh, in my case the aforementioned "bar".

In my case, neither setting FullScreenReading to false in the config nor deleting this setting gets rid of the weird refresh "bar".

The only temporary fix I could come up with consists of exiting the book and opening it again every session. After doing so, there is no more complete page refresh with each chapter and by extension the weird bar is gone as well. This is quite bothersome, though.

A somewhat permanent solution to get rid of the weird "bar" shown after the complete screen refresh at the beginning of a chapter comes from Geoff:

If I switch from full-screen mode to normal mode by accessing the reading menu from within the book, then a number of full-screen features remain active in normal mode, including the intrusive refreshes refreshes.

But if I exit the book and change the "Show header and footer" from the global menu and then open the book again, there are no hangovers from full-screen mode.
I had to activate full screen reading, open a book, get back out to the home screen, open the settings and deactivate full screen reading again. Now, I only see a page refresh at the beginning of a chapter but the weird "bar" is gone. This also persists after my H2O wakes up from sleep.
