No need to freak out...
If your Personal Documents do show up and sync progress, they should also sync annotations and highlights (on Kindle, iPad and Android app). Mine do and a considerable amount of other users' do as well! (in fact, it is or was advertised on the Kindle HP)
Have you tried shouting at the Amazon CS because your annotations do not sync?
