No, I mean the desktop application uses the same logic to sync books to its library as the device. Hence, if you sync the device over WiFi and then start the desktop app, you should have the same books in both places. And the books should have the same reading status in both places.

Only kepubs will be synced and only those that come from the Kobo shop. Sideloaded books are not touched by the syncing or the desktop application.

I probably should add that I don't use the desktop application much. The main reason I use it is if I do a factory reset as I prefer it for doing the setup. The above is how it was working in the past, it might have changed, but I don't think so.
