That's unusual. The Kobo ereaders tend to be a lot fussier about books than calibre.

Are you trying to add a kepub downloaded from Kobo? If so, it probably won't work. And if the book has DRM, it definitely won't work. If it does not have DRM, you can try adding ".epub" as the extension and calibre should be able to add it. And if you have the kepub metadata reader plugin install, you can try ".kepub" as the extension.
If what you are trying to add books purchased from Kobo, there are better ways to do it. Most can be downloaded from the store as epubs. If not, install the Kobo desktop application and let it download the books. Then use the Obok plugin (part of Apprentice Alf's tools) to copy the books from the Kobo library to the calibre library.
Or have I got what you are doing completely wrong?
