Personal docs emailed to your kindle via the Amazon cloud don't lose their covers if you send mobi files. On the Voyage itself, the same as the Paperwhites, personal document ebooks are treated just like any Amazon puchased book. They can be put in the same collections and will whispersync like any other book. It's only on the Fires that personal documents are treated a bit differently.

You can highlight personal documents the same as any Amazon ebook but you have to access the clippings on the Kindle itself (or some say you can sideload the clippings file onto your pc but I haven't tried that)

I use Amazon's Send to Kindle program to email my non Amazon ebooks to my Kindle via the Cloud. I have about 500 ebooks on my Voyage, most are personal documents.
