The full update just applies the changes, additions and deletions as they are implemented in any KoboRoot.tgz file. This is how, in addition to the firmware, most patches/hacks/mods/ect.. are applied to the device.

The partial updating is intended to allow all the updating except to the few lines of script, in a couple of files, that KSM uses to intercept the startup of the device. This is normally only an issue for firmware updates. For "everything else", (additional software, tweaks, ect..) the startup scripts are seldom messed with, so all the actions included in the KoboRoot.tgz should proceed and the full update used.
