Calibre and Evernote
It may be overkill for your needs, but once established its far simpler to maintain than file links, extra folders etc etc.
Evernote can be synched to Android and IOS, and
chaley has extended the Calibre->Evernote integration to Calibre Companion.
FWIW Evernote has facilities to embed the text of PDF's in its 'storage'.
