Storing and restoring the reading position does not use the file path. And changing the save template shouldn't affect it. If calibre sees that the book is on the device, when you restore the reading position, the database will be updated. If calibre doesn't see the book there, then nothing will happen. And this only works after the book has been processed by the device. You send the book, eject the device and let them be processed. Then you plug it in again and restore the reading positions.

The only other reason I can think of for this to fail is if you restructure the book. The Kobo (and ADE and Sonys) reading positions include the internal filenames. Change these and the restored position won't work when you open the book.
