Different areas in you question:
Different (Amazon) accounts will cause nightmares with DRM management. (I will let others/Alf help you sort that out if it is a issue)

Manage My Kindle(s) at Amazon should help you sort out which e-mail address is for which registered device.
OR
It is on each device: Settingsyou may need to use page key):send to kindle E-Mail
If you e-mail books, they must be Mobi


Device Library Managment:
USB cable: If you Calibre PC has a modern OS (Vista or newer)

Calibre Companion (ap) on Android based devices (WiFi on your Network required)

Sneakernet for those devices that have removable storage (SD cards). You use Calibres Connect to the Folder (device) for the card reader on your PC (card inserted )

Indirect methods (does not connect to Calibre, so no manage): Blutooth file transfer
