If I want to transfer a PDF document from my PC to Goodreader on my iPad, what I do is:
1. Run iTunes.
2. Connect my iPad to my PC.
3. Select the iPad in iTunes.
4. Click on "Apps".
5. Scroll down the list of apps until I find "Goodreader" and click on it.
That gives me a pane with a list of documents currently in Goodreader, and I can drag and drop files in or out of the app from Windows Explorer.
More often than not, though, the PDF I want to read is on the Internet, and in that case I either enter the download URL directly in Goodreader, or I can open it in Safari (the iPad's web browser), and then tap the screen and select "Open In..." to transfer it to Goodreader. I can transfer from Dropbox in the same way.
One reason I like Goodreader is that it gives you a full hierarchical folder tree in which to store your documents. Excellent app.
