@magphil - To continue from @BetterRed's suggestion you could move/copy all of the duplicate files from both libraries into a third temporary library in order to then compare them and keep only the ones you want. Then move the results back into the final library. I do recommend doing a backup of both libraries first and making sure that the Add Books preferences are set to allow duplicates and not merge books.
