You might want to change where calibre creates temporary files during conversion. See Customizing calibre | Environment variables and look at CALIBRE_TEMP_DIR. By default calibre uses the %TEMP% / %TMP% settings and this will be pointing to C: Try overriding this to point to a location on your E: drive.
