@magphil - try the Library Duplicates feature of the Find Duplicates (click) Plug-in

It will find duplicates (based on author and title matching) between two libraries (e.g. LIBA and LIBB). After running it you can move the non-duplicates (unmarked books) from LIBA to LIBB.

The books that you're left with in LIBA are the duplicates. How you deal with them is up to you. To make a decision as to which one to keep, I would look at them side by side in the viewer, and if it appears that the book needs editing then side by side in the editor - keeping the one I consider to be 'best'.
