The Polish option seems to have solved the majority of the problems. Save to Disk or Embed Metadata also solved many issues but introduced new ones (mission cover pages etc).
After Polishing, some books were still incorrectly tagged (namely author sorting) but I took care of them manually in iTunes. Thank you all for your replies.
