I have been using Calibre portable in dropbox for over 4 years now with no problems. The best thing is its backup system where if for some if I ever do bork my metadata.db i can recover it.
With the very fast internet available these days I dont even have to remember to let dropbox sync before I shut down my pc. The only time I have to pause dropbox is when I am updating calibre.
