AFAIK, Calibre doesn't change font sizes when converting from epub to AZW3, unless you've defined a custom stylesheet to be added during conversion. (Just because the text in the AZW3 file looks larger in the Calibre book viewer it doesn't necessarily mean it'll look larger on your Kindle also.)
If the text in the converted AZW3 file is also larger on your Kindle, the epub designer most likely used fixed font sizes, which the Calibre book viewer and other apps might ignore.
However, without seeing the original epub styles and the converted AZW3 styles it's really hard to tell what's causing the problem.
If you want to play detective right-click an ebook that you've converted to the AZW3 format in Calibre and select Edit book from the context menu. (This will open Calibre Editor.)
Enable the Live CSS option in the View menu and click a random paragraph. This should display some Live CSS style information in the lower right corner.
Take a screen capture, edit the converted AZW3 file, click the same paragraph and take another screenshot of the style information.
