If your original MOBI/AZW3 file didn't have a cover and you added one in Calibre, it'll be embedded in the MOBI/AZW3 file, if you select Save to disk. However, simply copying your Kindle book to the Kindle documents folder won't add a cover image thumbnail because of a bug in the Kindle firmware. For more details read this thread. If covers are important to you use Calibre to transfer books to your Kindle.

BTW, MR member Quiris has created a standalone program that'll extract cover thumbnails from Kindle books already stored on the Kindle.

If you use the Modify ePub plugin, it'll automatically create a backup copy of the original ePub file with an original_epub extension. It'll be up to you to either archive these original_epub files or to archive the original files before processing them with the Modify ePub plugin.
