I've this problem with an older version of Kobo, maybe 3.08 i don't remember, i never tried again with the newest version of firmware.
The usual reason for hangs when processing books is bad books. It might mean there was an issue with the ToC in the books. The extended driver doesn't touch this, but the conversion does. If you see something like this again, it would be interesting to look at the books you sent and see if they are the problem.
