There is no secret Calibre handshake where it will see what Windows won't.

You need to find (and get fixed) the Windows side before Calibre can do stuff.
Remember, not all directly downloaded (WiFi/whisper synch) material will be able to be seen via user connections. More and more brands are building Higher Walls around their Garden
