Question PaperWhite possibility?

I was recently given a PaperWhite 2 for reading ebooks. I had been using a iPad for the longest time. I almost want to kick myself for not trying out using a Kindle. I will start by saying that e-ink is far superior to LCD, (with the exception of the "fading" ghosting image from changing pages that doesn't exist as a iPad problem). That out of the way, I have a question about properly organizing my books on my PaperWhite. All of my existing ebooks are in Epub format. From what I understand, Calibre can easily address this issue. However, with the current firmware on the PaperWhite I do notice a problem on organizing my books. On my iPad, I already have my ebooks properly tagged with correct series order, title(s), author(s), etc. However, I have a large library of books. I did read up a little on Kindle "collections" but that doesn't seem to quite address what I am wanting to do. I want Book #1, Book #2, Book #3, then have a combined series using EpubMerge, then Book #5, etc. Is it possible to take my collected epub series and use EpubMerge, maintaining TOC, and then convert to Mobi/AZW3? Will that work or will the Kindle freak out and have issues reading those combined books? If it could work, what is the best recommended settings for combining my Epubs with EpubMerge, then the best settings for converting the combined Epub file to Mobi or AZW3? Likewise, should I use default settings? or Should I try to mess with using Heuristic Processing as well? I appreciate any suggestions and ideas for what I am wanting to do.
